Beatrice,

>From your description, it seems FLASH saw the
checkpointFileNumber and plotfileNumber settings
but not the restart setting.  Maybe a misspelling,
or a restart=.false. line further down in the
same parfile?

to check whether restart=.true. was actually in
effect, look at the runtime parameters section
of the log file.
